The way I learnt ね is that it’s a guy holding out a net – you can see the little fishy caught in the corner.

I can’t remember being confused by them, but I’m sure I probably was. I guess I just… learned them over time. You could say the loop at the bottom makes it look like an upside-down, back-to-front ‘e’. Think when I learned ぬ I thought of the loop as making the right side look like a 2, which rhymes with “nu” :3
The way I learned “ne” is by looking at the parts of it as numbers. There is a one (the line) a two, (the loop) but, NE, no three. Thinking of it this way also helped me t remember the pronunciation. Oddly enough, when I learned this mnemonic, I could see a three anyways, and it still helped me remember.
For me, the little loop on ね reminded me of a cursive “e”, such that the character just somehow looked like it should be pronounced “ne”. れ kinda reminded me of a cursive “R”, and わ… well it was the leftover of the three, so all I did was remember it wasn’t “ne” or “re”. :P
